Can anyone confirm whether or not Interlink uses maildir?

It uses mbox format by default. Main reason is that maildir is not 100% complete (e.g. no message flags are stored) and has some known bugs. It is also not compatible with *nix maildir so don't try to point Interlink to a Linux server maildir location and expecting it to work -- it won't!
You should consider using maildir experimental and you're very likely going to be on your own with the storage format.
It's possible to switch to this for new mail accounts from Edit -> preferences -> Advanced -- Converting existing accounts is not possible, I think.

Also, as implied it is not 100% complete in Thunderbird either so using Interlink won't materially change anything if you currently use Thunderbird.
