The only problem I would like to know how to fix. When I click on a link with a file, instead of opening, like Firefox does, it gives me a box that wants me to name the file & save in my documents. When I do that it will not save. Is there a setting to just open the document like Firefox does?

In the 4th tab of the options box ; you can choose which action to associate to each type of file. This include asking ; opening with a given program ; or saving it (so it will ask for a name/file and then should properly save - at least I never had any issue with it)
A few kind of things can be rendered within browser and will let you this option too.

Use the file associations for how to open/save files, but if you want to mimic Internet Explorer's 'run' option try this addon:
