Could a third option be added, namely to ignore links from external applications?

To not open them, not in the background, not anywhere!

Or show a popup, program.exe is trying to open url (input box, so it can be changed), OK cancel?

I'm sorry but if you don't want something to respond, then just remove the association with the browser in your control panel. I don't see a point in adding an option that does nothing but break normal functionality.
